there should be something on the back of the lock cylinder inside the door that tells the car the key was used. had it fall off of a Mazda once.

I believe you are using the trunk key to unlock the door maybe? I believe the trunk key isn’t mated to the car to unlock doors

If you lock the car with the key signal it expects to be unlocked with the signal, so it sets the alarm, happens on similar ages Toyota, Honda, etc. Why ever unlock manually unless key fob died?
