Naruto as a series is all about fierce nationalism. The excuse people give for Itachi is the same the govt uses for the treatment of Native Americans and what Germany would’ve said if they won WW2, “it just had to happen”. It’s also only reinforced when Pain and Madara are painted as the main villains because they challenged the shinobi system. Kishimoto has them do terrible things so you have to hate them. But that aside, their logic is sound. As long you do everything and anything for village, no matter what cost and how wrong it may be, you’re the hero.

The Uzumaki clan were slimed out cuz they were too strong. The whole Naruto verse feeds off war, yet can't stand any clan that corners the market with their Dojutsu or kekkai genkai. The only reason the Hyugas didn't get the treatment is because they're self-checking through curse marks and people pleasers. Which is wicked too. The issue is systematic.
