IIRC Johnson was slightly Flood Immune cuz his genome was not standard human because he was basically a Spartan 1. (Project Orion.) That's why he it's just a better overall Marine. That's why he has a bit of plot armor.

this is a really cool animation I'll say but the only thing I have to nitpick about it is that everything is already covered in flood spores and flood stuff but when you get there as the master chief nothing is covered in the flood at all it's all clean so it doesn't really make sense while he's on his way out. Johnson on his way out that he everything around him is already covered in the flood it's the small details that matter

In cannon, the books explain that the reason he was not infected was because he survived full body burn from a plasma grenade. This is why he was the only one who never got infected.
